Here are some ideas…

1. Appropriate modelling the 5TT image is highly dependant on the research question, and yes there is a way to modify the 5TT image (check out 5ttedit). mrgrid might come in handy here if the small brainstem substructure has different dimensions to the 5TT image (along with the -template option)
2. Not sure how this would work, but (1) will permit streamline behaviour manipulation
