Phase encoding is RL-to-LR in consecutive runs?

I was trying to preprocess WU-MINN HCP data which I downloaded from connectome database.

I was about to run dwifslpreproc command but, for -pe_dir option I looked for the phase encoding section of the documentation of the data

And I saw the following information.

In this situation, what should I do? If it was only RL phase encoding, “-pe_dir RL” would have worked but according to the documentation they changed phase encoding run by run.

I’m not sure I’m aware of anyone having re-processed the HCP data – is there any specific reason you need to do this?

In any case, this is one of the use cases dwifslpreproc should be able to handle: it’s case 3 on the documentation page. Hopefully that’ll be enough information for you to proceed?
